Questions on replacing wtd/dry filter system

Hello All,

I received an existing tank setup back in January and it came with an Amiracle wet/dry filter with bio balls. From the reading I have done online, the consensus seems to be to dump them.

What I would like to do is use an extra 55g tank I have to divide up into a fuge/sump system. I plan on doing a 3 chamber setup to separate the fuge, return, and skimmer.

The questions I have are in regards to the replacement of the existing solution. I have heard that sometimes you can have problems simply pulling all of the bio balls out. Should I gradually begin to remove a few at a time and once all are gone then swap to the new setup? Or is it possible to just replace the setup all at once?
 
Do you have live rock or sand in the system? If you do, you can likely remove all bioballs at once, though it's always safer to remove a bit at a time over a week or two.
